I think the most appropriate solution to these bike repair stations constantly having the tools stolen from them is obvious: catch the person stealing them. But since nobody is going to take the time to do that, would you please get better at replacing the tools and fixing the pumps in a timely manner? Leaving them for months and months and months with frayed cables and a pump that drains air out of your tire rather than putting it in, is insulting. Please resolve this issue.
