I'd recommend a) looking into special locking skewers that can't be removed with a simple wrench or b) securing wheels with a lock, if you did not already.
Sounds like the new Haven Green/Shelter people are branching out into the wards - probably robbed every bike downtown , you can spot them attempting to sell them - they beg the wheelless frame from another victim , or attempt to sell that victim a stolen wheel - 2 strike felons are being carefull about what they steal and what it's worth
